Winter Night Phantom is my absolute favourite.
I also enjoy (in no particular order) Underground Terror, A Legacy of Amadeus, The Call from the Past, Missing Cat, R.D., Roger The Wanderer, and Eyewitness.

Honestly, I love every episode in season 1, but season 2 however, I'm a bit iffy on. The Greatest Villain is the single greatest episode in season 2, and feels like a season 1 episode from start to finish. Season 2 as a whole just flat out disappointed me, sure it had some awesome episodes but it was too much of a rush to get to the cop out ending. So in the long run, it sucks that a season 3 never got made, but given the overall quality of season 2, I think it's a good thing.

Did someone mention Beck? I can't think of any particular favorite episodes, though the Beckisodes do stand out.

I still find R-D gripping, and really creepy, especially after the standard-noirish vibes from the rest of the show (excepting previous episode)
Stripes too, would be even better if it had been competently animated -- it always felt as though that's where season two should've ended, and then both seasons 2 and the new, hypothetical season 3 would get a bunch of stand alones
then of course Enemy is Another Big, good stuff
and unlike a lot of people, The Show Must Go On, wonderfully animated (even with the weird dome goof) and an excellent (and fitting) end to the series

Weird dome goof? I know I have watched this episode like a billion times, but can you point this one out. I am sorry if I am being stupid by not seeing something obvious.

Nah someone (evan maybe) had to point it out to me
in 26 when Final Stage fires, it pretty clearly demolishes the dome. Like, the parts that hold it together fly off/vaporize/explode. Then, when we see Big Fau is still half there, there's most of the dome left over.
so, yeah
